The contractor swears that there is no way that the grout stained the stone and that the grout is just making the stone look darker.

If it was where the water was hitting it i would think the floor and more of the wall tiles.
We have just had our bathroom tiled with 300x600 white ceramic glazed tiles.
If it does turn white again and you seal it you are still going to have water penetrate the marble along all the edges through the grout.
